First: E6 differs in the bass line from C#m7, which of course has no effect on the ukulele, but can in sound on other instruments.
Second: Replacing E6 with E7 does not fit the tones of the song. I hope you mean replacing the E6 chord with D or Dm when transposing the whole song?
Thirdly, the first chord at the beginning of the song is a Maj7 chord, which is repeated in many parts of the song. Replacing it with a B7 chord would not be fatal, but it would be inaccurate. How Bmaj7 should be replaced by an F chord is also a mystery to me. Are you talking about transposing the song here too?
I wanted to write the chords in the original key first. If you find that it sounds better with a capo in a different key, you can just transpose it. I recommend going down 2 semitones

First 4 chords with these shapes sounds really good imo! (will need pinky stretches to hit these though😅)
e:(6)-(6)--(7)--(9)
B:(7)-(7)--(9)--(8)
G:(8)-(8)--(9)--(9)
D:(9)-(10)-(11)-(11)
